We are searching for the variants\n that are susceptible to cause the disease.\n\n Varapp provides one-click filters for dominant, recessive, de novo, X-linked,\n and compound heterozygous cases.\n\n* **Gene panels**\n\n We consider the same few genes (typically a few hundred) \n in a large series of independent individuals. We seek rare variants with\n strong impact, then inspect the individual(s) that carry them.\n\nWhat Varapp is not\n..................\n\n* ... a variants caller:\n\n It starts after the variant calling has already been done, \n and works based on the VCF file that the latter produces.\n\n* ... adapted to full genome sequencing or million genomes projects:\n\n For the moment, the app is responsive with datasets up to 500'000 variants\n and a few hundred individuals,\n but performance issues are expected when dealing with millions of variants,\n as in the case of full genome sequencing, or with thousands of samples.\n\n\nHow can I try it?\n-----------------\n\nOne demo version of the program is available at `https://varapp-demo.vital-it.ch `_ .\nLog in as user \"test\" with password \"test\".\nYou will be granted access to a variants database \"demo\".\n\nTry the following standard filters:\n\n- Recessive scenario\n- 1% frequencies in 1000 Genomes, ESP and EXAC\n- Quality filter: PASS (VQSR)\n- HIGH/MED impact\n\nYou should retreive a single variant on gene TBC1D7 that has been published\nin `Hum Mutat. 2014 Apr;35(4):447-51 `_.\n\n.. note::\n\n Prior to making it public, this dataset has been anonymized and obfuscated.\n Parents variant data was generated by random shuffling variants from several\n independent exome datasets. Children variant data was derived from the\n shuffled parents data. The TBC1D7 pathogenic variant was then added\n following recessive pattern of inheritance.\n\n.. note::\n\n This version runs on minimal hardware, thus its performance is not comparable\n to a real production setup.\n\nIf you liked it, we encourage you to deploy an instance at your own lab\nand share the experience.\n\n\nContact\n-------\n\nApp main developer: `Julien Delafontaine `_", "description_content_type": null, "docs_url": null, "download_url": "https://github.com/varapp/varapp-backend-py/tarball/1.0.1.2", "downloads": { "last_day": -1, "last_month": -1, "last_week": -1 }, "home_page": "https://github.com/varapp/varapp-backend-py", "keywords": "variants,filter,genotype,gemini", "license": "GPL-3", "maintainer": null, "maintainer_email": null, "name": "varapp-backend-py", "package_url": "https://pypi.org/project/varapp-backend-py/", "platform": "UNKNOWN", "project_url": "https://pypi.org/project/varapp-backend-py/", "project_urls": { "Download": "https://github.com/varapp/varapp-backend-py/tarball/1.0.1.2", "Homepage": "https://github.com/varapp/varapp-backend-py" }, "release_url": "https://pypi.org/project/varapp-backend-py/1.0.1.2/", "requires_dist": null, "requires_python": null, "summary": "Genomic variants explorer", "version": "1.0.1.2" }, "last_serial": 2173085, "releases": { "1.0.1.1": [], "1.0.1.2": [ { "comment_text": "", "digests": { "md5": "754ce4fedc2faf43f03646980137f587", "sha256": "caacf67ed0499168b6b8e96a8a5483176dccfb0be66b23dccc839633768ebad4" }, "downloads": -1, "filename": "varapp-backend-py-1.0.1.2.tar.gz", "has_sig": false, "md5_digest": "754ce4fedc2faf43f03646980137f587", "packagetype": "sdist", "python_version": "source", "requires_python": null, "size": 230381, "upload_time": "2016-06-17T13:23:42", "url": "https://files.pythonhosted.org/packages/ca/bf/e4aeb28025d5e560d62214b67a0d175ea574b1f090cde2a4d3489f428ff8/varapp-backend-py-1.0.1.2.tar.gz" } ] }, "urls": [ { "comment_text": "", "digests": { "md5": "754ce4fedc2faf43f03646980137f587", "sha256": "caacf67ed0499168b6b8e96a8a5483176dccfb0be66b23dccc839633768ebad4" }, "downloads": -1, "filename": "varapp-backend-py-1.0.1.2.tar.gz", "has_sig": false, "md5_digest": "754ce4fedc2faf43f03646980137f587", "packagetype": "sdist", "python_version": "source", "requires_python": null, "size": 230381, "upload_time": "2016-06-17T13:23:42", "url": "https://files.pythonhosted.org/packages/ca/bf/e4aeb28025d5e560d62214b67a0d175ea574b1f090cde2a4d3489f428ff8/varapp-backend-py-1.0.1.2.tar.gz" } ] }
